Successfully Rooted Device (Nexus 9) but some apps not giving me root access - SuperSU

Hi All,
First post here so be nice
I rooted my Nexus 9 yesterday and everything appears to have gone through successfully - I ran the Root Checker app which also confirmed "Root access is properly installed on this device!". I also have SuperSU installed and functioning.
However, when I try to run apps like System App remover to remove unwanted bloatware, the uninstall fails and I am told I do not have root access. I have granted this app super user permissions in SuperSU too.
Has anyone else had this problem or knows how to fix it?

Have you tried any of the following tools (there's others but these 2 are the more recent ones) that were posted within the Nexus 9 device dedicated area of the forum?

Thanks for the super-fast response. So I used the Nexus Root Toolkit and everything went through successfully however, I am still finding the same problem.
Root Checker confirms that the device is rooted but when I try to use some apps to remove unwanted bloatware, I am told that I don't have root access and that the uninstall has failed (yes I did grant the apps super user privileges with SuperSU)

[Q] setcpu unable to gain root access questions?

I have rooted my phone however when I install setCPU the application is unable to obtain root access. I have to tried to grant access to the application in the Superuser application however, the application does not seem to allow that option.
BTW, I have search both google and the forum to see if there was a fix for this before posting this message.
Any advise or direction would be greatly appreciated.

Used to happen once in a while when I used to use SetCPU.
Try this:
1. In superuser, delete the entry for set cpu. (I would suggest reinstalling super user app.)
2. If u have any protection apps like protector pro, disable that.
3. Run the setcpu app. This should now prompt superuser dialog.
4. Grant access and make sure u have check box selected to grant access always.
Reinstalling super user app always resolved this issue for me.

Root not working after update

So I updated my D4 last week to the new build number. I kept root using the RootKeeper app. It indeed stayed rooted after, as I can still see the Superuser app in my app drawer. However, none of the privileges don't seem to work. For example, drocap2 won't take pictures and when I open Titanium, it tells me it couldn't get root access. It says "this attempt was made using the '/system/bin/su' command."
I haven't modded a phone since the OG, and I'm a bit rusty. Could someone help me solve this problem? Thanks!

Stupid question but after you updated did you restore root with the Root Keeper app?

Ha! No I didn't. I didn't know you had to restore it. I just saw the su app in my drawer and though I was good. This was the first time using that app. Thanks!

I am having the same issue, I restored using the root keeper app however the device rooted and root permission granted check boxes never go green. When I click restore root the su.apk pops up say permission was granted.
When I try and run such via the terminal app it command not found. I did look in /system/bin and such is there but no dice

Well it turns out a backup was dropped in /system and it was called su-backup. I was able to obtain root that way then I remounted system and copied it over to /system/bin
So, as it turns out, I did not think to backup my root with Rootkeeper, and now after the update, I still have Superuser but I'm unable to grant any apps superuser permissions. I got the Droid 4 utility .3 and tried to reroot. Unroot, then reroot, and basically everything I could think of, and still, no luck.
PS - Isn't unrooting supposed to remove superuser? It did not.
I had the same problem. Basically what has happened is you have lost root access, but the apps that use root are still there, and without root access, the unroot function is unable to remove them.
What I did, was manually push the files using adb :
adb push motofail /data/local/motofail
adb shell chmod 755 /data/local/motofail
Then I tried the running the exploit to get root:
adb shell "/data/local/motofail exploit"
but it failed... I also tried remounting the system folder as rw and it failed so I couldn't get root.
After this, I booted into fastboot/recovery and wiped my data/cache. Then, I tried the rooting process again, got read/write permission errors (did not originally), wiped data/cache again, and finally tried the unroot process.
This got rid of my superuser.apk and su binary somehow.
After all of this, the rooting utility worked. So, once you manage to get rid of those files, you should be good to go. I apologize I cannot narrow it down any better.
Well, I appreciate your response, but I'm still not having any luck.
Here is what I did:
Rooted phone few weeks back, left it alone.
Installed update
Did a factory reset, superuser still intact, but not granting permissions
Came to these forums
Booted into recovery and wiped (Holding volume buttons at boot, pressing down then up, formatting cache and data/factory reset)
Tried to root using Droid 4 Utility .3 - Did not get many errors
Waited for that process, then again, booted into recovery and wiped
Ran Droid 4 Utility .3 UNROOT option.
Recieved errors in removing superuser.apk due to read-only file system. Permission was denied to remove the app data, system/bin, etc....
Please, I know there's a lot of topics/posts around here and other sites, but I feel like I've tried everything to the best of my knowledge and refuse to give up!
I had a similar problem. I had tinkered with my framework and the update would not install. Got that fixed but forgot to unroot before running the update and got stuck just like you. Tried several things but could not get root back nor completely unroot. In a fit of frustration i tried pete's roottools that i had used for my d2g and it uninstalled the superuser and then i was able to root with the d4 utility. The phone works fine but i suppose it could have upset some other part. So try at your own risk.
can you give me some details about your uninstalled the superuser ?i use the peter's roottool and can't find how to do it...

CF Rooting strange issue...

I can root and all is good but as soon as I use an app that requires root I cannot click anything on the prompt. It will just ignore me. I have to go into the app to actually grant it access. Apps also take forever to actually see that it requires root and the freeze.
Anyone encounter this? Thanks

Go to the play store and download/install SuperSu, reboot
the phone and it should clear up the issue you are having.
It also might be a good idea to get busybox from the play store too.

I'm having the exact same issue.
Supersu was installed as a system app during the root process. It disables knox just fine. When I start a root app, it takes a very long time(1minute or more) before it asks permission.
I have Titanium working fine but other apps time out before the root prompt ask for permission.
Any ideas?

Open supersu and go into it's settings then go to
"default access" and click on it so it says "grant".
Reboot the phone and all should be good.

Apps request root access twice, second time with [uid]

Hi all
I've run into this this morning just to realize that it had happened before :
swapper2 app, which has had root access since I installed it (of course), requested root access but under the name "swapper2 [uid]".
I granted the access and checked in SuperSU, the app appears twice, once as "swapper2" and once as "swapper2 [uid]".
There is another app with "double root access" : catlog.
Can someone explain why this is so, and whether I should worry or not ?
For the moment, I removed the second root access of both apps.
It's a quirk in how these apps request root access. If the first time the [uid] variant showed up was when actually using those apps, then there is nothing to worry about.
Open supersu go to settings uncheck Re-authentication
I don't want to uncheck re-auth, I want to be that the apk running with root is the one I allowed to run with root.
Those two apps where not updated, swapper2 was sideloaded, I don't think it's available on the play store.

Removal of KINGROOT residual files

Hello fellow SuperSU users. HAve no regrets switching to SUPERSU. Should've used this a long time ago. Anyway, I have 1 issue. Just to give you an overview, I used Kingroot to root my humble Sony Experia D2502 C3 Dual so I can disable bloatwares and without having to unlock the bootloader. Kingroot didn'\t want to be unistalled using it's own interface. Left me no choice but to use the Terminal Emulator apk. I have XZDual recovery installed and SUPERSU 2.65. While fiddling around with my phone's settings, I came across Process Stats in developers, lo and behold, I saw Kingroot still running. I tried Avast, Malware bytes, CM, CCleaner, process killers, none can detect com.kingroot.kinguser:service.
How can I go about the situation at hand? I'd really like to get rid of this leech. Can anyone direct me where I can this in the directory? I root explorer. Please see attached photos for reference. Requesting your proficiency with regards to the problem at hand. Thank you.
